And it seems that the location hosting the L3 Switch is the single point of failure, if that goes down, none of the locations can contact eachother, is there a better design?

With VRRP, the default gateway can be made redundant.
You can avoid SPOF by installing two pairs of SoftEther VPN tunnel for each route to redundant routers.
